Regarding zip files and whatnot: While uploading, unless you use an FTP there might be an error and all files after a certain point will be cancelled (what probably happend earlier) because even if the file structure looks sane, that doesn't mean it uploaded all the files. it's also easier to upload...

By folder, and yes by yourself, don't know if there is a way to automate it.

You can tag all files in a folder as certain things (so if you wanted some specific stuff you could make folders based on what to tag with)
